So upon thinking about things, I’m wondering if you can get away with a smaller game board if all the systems are advanced level complication with multiple system objects.
You can have multiple races colonise different planets in the same system, right?
Feels to me like it would result in a faster game with more aggression.

The Commodore or Admiral level system generation works well for players that want a smaller map but still have more real estate to fight over. At that point strategic maneuver is less important, of course, and you might consider taking a page from Stars Divided and have ships require multiple turns to cross jump lanes (1 turn major, 2 turns minor, 3 turns restricted).
You are correct that multiple empires could colonize and control different planets/moons in each system.
From what I remember of With a Purpose, I think all you would need to do to adjust the rules for the missions is to randomly pick a planet in the selected system to be your destination (rather than just picking the system itself).
