Yeah, at the beginning of each turn the fighters were replenished. But only if the carrier was In Supply. In F&E the fighters weren't free. You bought them once and that represented setting up assembly lines and such to deliver replacements for the expected life time of the carrier.

Only apply the cost penalty to the second and later upgrades. That way there is no penalty the first time you upgrade a design.
