Wartime Economies 4.1

Just be sure I am reading the rules correct, if my campaign is using 4.1 Wartime Economies, when at peace only the 3.1.1 System Income is set at 50% not for instance 3.1.2 Commerce Income. Commerce Income would still be 50% of the Utilized Productivity for each system with an insupply trade fleet?

Correct. Only System Income should be affected by the 4.1 Wartime Economies rule. Commerce Income remains the same.

The Commerce Income generation was updated in v1.1 of the 2e CG (check the account page and re-download if you don't have the updated version) from 50% Utilized Productivity to 100% Utilized Productivity, but the cost of Trade Fleets were increased to 20 EP to compensate. This smoothed out a few rules inconsistencies that I found post release.
